Java ferns actually reproduce by growing little baby plants on the tips of the big leaves. I usually wait until the baby plant has some roots/feelers of its own and then I break it off and attach it wherever its going. If the plant is big enough, you can also sort of "chop up" the main stem into smaller plants with a few leaves each, but usually mine put out babies fast enough that I don't need to do that.
Java ferns are one of those plants that don't really get rooted, they have their main "root" and then they send out feelers that look like roots. They use those feelers to grab on to rocks and driftwood and gravel, that's probably what you are looking at.

Well, they get nutrients out of the water column more than substrate so that shouldn't matter one way or the other, but don't bury the rhizome/root looking thing if you can help it.
BTW, shipping out your plants this afternoon
